This is something that is missing in the Android platform. The user experience is really poor when you start the Navigation app without first setting the GPS active.
Luckily there is a great app called Tasker http://tasker.dinglisch.net/ that can take care of this problem. I found this nifty little hack http://tasker.wikidot.com/navigationgps.
I changed it to use 100ms instead of 50 ms(seems more reliable that way).
I also added a flash messages when the GPS goes active and also a message if it is already active. The beautiful thing about this tasker function is that the GPS gets automatically activated without you having to go in to the settings or remember to activate the GPS using the power widget before starting the Navigation app.
Unfortunately this gives an unwanted side effect. Every time you set another application active the GPS is inactivated and when you go back in to the Navigation app the Tasker script kicks in again and that can give unwanted sluggishness. That is why I decided to us the behaviour above but only trigger it from a tasker widget.
To do this you long press on a free spot on your desktop and choose to add a widget. Now select the Tasker task widget and pick the task you created above. Make sure to choose an icon for the widget task. I choose the Navigation app icon.
Now click the newly created start widget and you should see how the GPS is activated and you are not getting the annoying popup.
